Great crossover idea. I "eeked" when I figured it out. I'm a little curious how this might turn out. In the crater, they would find Anya's body perhaps, but the chances of them running into any live Scoobies at this point seem slim.
As for the Ellimist, I think he so had something to do with this. Rachel being a potential and then being activated at that precise moment is just...incredibly cool in that deus ex machina way.

If Angel's Gwen and Bethany are any indication of who's walking around, I think that the government mainly has experience with superpowered 'assets' who can't explain themselves, so Rachel should fit right in.
"Hey George, that crater was where we recruited Marci Ross." "Yeah, what about it?" "Well, what if some kid with powers did that?" "Dan, we recruit from all over America and we only have a handful, what would make Sunnydale special enough to get two of them?" "Good point, forget I said anything."

Does Jake see Rachel's sudden power as the universe forgiving his actions aboard the Pool Ship? Erm, you don't have to answer that here. I'm just vaguely worried that if it's true, it will affect how he handles Rachel having been saved by someone else's war.

An interesting story. I'm straining quite hard to recall the books, since I haven't touched them since elementary school when they OD'd on Cerberus Syndrome and went for the full Bolivian Army Ending, but I'm not quite sure when, book wise, this is set. They seem to happy for it to be the end, since I recall there being a generous helping of Character Death, and, well, Bolivian Army Ending.
Also, it's pretty well established in Buffy cannon that the Authorities (NID-Erstaz) know all about the Hellmouth since they ran the Initiative and continue to run Riley's unit.
Anyway, cool story; I look forward to seeing where it goes, especially once I can work past that confusion.
Edit: Uh, also, given that by the end Rachel was basically a Blood Knight, won't giving her Slayer Powers, which tend to almost automatically compound any messed up conditions one has, almost certainly push her way over the Moral Event Horizon?

As for the Initiative, I'm saying for the purposes of this fic that it was much more successfully buried than usual in the fandom and the highest ups in government don't even know it happened. Riley's unit is still such a dark op that it's completely off the grid, mostly to protect those whose heads would roll if the Initiative scandal ever came to light. It's also a much smaller operation than we're accustomed to from the SG1 crosses, since it isn't all tied in with the NID.
Well, the real books did end with a more or less awful victory for the Animorphs, since Rachel's death basically splintered the entire group. Up until that point, through all the horrible death and destruction at the end of the War, they were messed up, but they still stayed more or less in operating condition. Most recently, Jake had to sacrifice James' entire group of auxiliary Animorphs to fool the Visser and take the Blade Ship, and that is most definitely killing him inside.
The big reason he's still managing to go on though, is that even though he essentially sent his cousin Rachel to her death, she refused to die. The War's more or less over, and he got out of it with everyone he came into it with. That's why Jake is managing to keep it together, in a way he completely did not in the cannon.
Not only does the story continue to be interesting, but you're also including Tobias/Rachel elements; those two were always my favourite characters for pairing purposes, so it's good to see them getting that chance they never got in the books.
So... how long until Rachel meets another Slayer and we get to see how she compares to the 'regulars'?
