Wow, this must be a first. I don't believe I have ever read a story where Buffy was the ultimate bad guy. Awesome work. Moving on to questions!

So is this going to be the Doctor's universe or the Slayers Universe?

For some reason my mind keeps giving me this mental picture of Dawn being the key to the Master's TARDIS and this is the reason for his/her worry and care, while Willow would be the power behind it all. With Dawn being the Key to worlds and dimensions and Willow being the one able to pass through time and space if she knew how... it just painted itself in my mind... Is this anywhere close to where you were going or did you have something else altogether in mind and I'm just making aimless connections to pieces that don't really mean anything? Not the first time I admit.

Does this mean that the Master is back to full regeneration? If so when he dies from now on will he regenerate from now on as a female?

Buffy channeling the Master reminds me of Drusilla for some reason, just the hypnosis methods I suspect.
Nice false cliff-hanger in the middle there.
Also, Buffy really is in trouble if she can't keep herself from revealing her enhanced knowledge and intelligence around people she's unable to alter the memories of.
Still, being charismatic in both personae I enjoyed her instant shift into a reasonable reaction and volunteering possible explanations... while knowing they were false.
The actually surprising part is using the term 'yanks'. I hadn't realized the Master's Britishness was going to endure across incarnations so well. The increased knowledge of history is pretty much a given for a time traveling, nigh-immortal, super-genius. Of course, if she'd been more on the ball she would have passed it off as hanging out with Spike and Giles too much. They present an easy explanation for any British slang that escapes her.
It's looking more and more like she can't have her cake and eat it too, here, which has to bug her. The Master generally doesn't care for people, but he hates being thwarted and his last incarnation was prone to collecting them (his wife and the Doctor are with him all the way, long after he doesn't need her). Buffy's pretty stubborn, too. She could always make up some kind of false partial explanation, like saying she's remembering things more easily and thinking faster since the event, but that would prompt researching.

Mostly I'm really glad to see you writing again.

Brilliant, I do love a good crossover that comes from a novel approach. I’m kinda hoping that this would become Buffy/Doctor, coz that would be awesome. And something about the Doctor ending up with some no anything like the Master be hilarious on so many levels. BUT… I’m not going to hold my breath. Instead I’ll just silently hope, and enjoy the wackiness that unfolds before me. Can’t wait for the next update, and see what Buffy (if it is even still her) gets up to next.

This is amazing. The Master's personality is going to make Buffy even more manic than she already was. Plus she is still devoted to Dawn, which fits too since the Master would see her as an extension of himself, and we all know how much he loves himself.

I really want Buffy to meet up with the Doctor and screw with his head some more. :)

I want to make sure I'm following along correctly. The Master (vampire) was really The Master (Time Lord) who had done that mind wipe human transformation thing in order to hide from The Doctor, but got turned before his Chrono-ark came back for him. Buffy is the many great-great, etc. grand-daughter of pre-vampire The Master. Hitting the dimensional tear somehow triggered the Chrono-ark to find Buffy as the nearest genetic match to The Master and download his memories and personality to overlap her own and transformed her into a Time-Lord/Slayer. As I understand it, she is still Buffy in mind, body and soul (with the aura fitting but being more), but she has all these added memories now and The Master's personality is somewhat over-powering her own. Which would make sense seeing as how old he was. Is this correct? I wanted to make sure I was understanding everything clearly.

Well...you're close. How the Master became Heinrich Joseph Nest (before becoming the Master) is more complicated than I've yet revealed, but let me drop this hint: he didn't do it just to hide.

But anyway, when one of the Master's human descendants became the Slayer, a Wibbly Wobbly Timey Wimey interaction skewed probability until they were pretty much destined to destroy each other. Whichever one died first would somehow come back and destroy the other. As it happened, that was Buffy. When she came back, though, the Timey Wimey resonance had changed her from a "real" human to a "transformed Master" human. Elsewhile, the Ark wandered through the Vortex, scanning every time rift it could find for the presence of a "transformed Master" human on the other side.

Incidentally, and I really wish I'd found a way to at least hint at this, Buffy's aura is actually different now; what's fooling Tara is that her body has changed too, so it still fits. At this point, she really is the Master, as much as he ever was, but she's also Buffy, as much as she ever was. There's a lot more of the Master than there is of Buffy, but that little bit that's Buffy is really stubborn, and the cognitive dissonance is cracking the Master's brain in a whole new way.
