IF you stay with Canon and that you cannot ressurrect anyone who did not die a mystical death normally, then the only way this could have happened is with massive and continuous glamor; showing Kate's death and making Ducky think he did her autopsy only it was on someone else.

That is a load for Willow magically.

or you toss cannon and have willow able to ressurrect both of them.

It's really nice to see alternate-ending Kate and Ari as a 'settled' married couple, having silent conversations with their eyes and focusing on what's best for their child(ren).
